The update was released! Go to Chrome > About to get it now. I tested it and it works for me with the acceleration on now!

We just pushed a new version of Chrome Stable -- if you go to
chrome://chrome/ and check for updates, it should get you to 46.0.2490.80,
which has this bug fixed. You can then re-enable hardware acceleration.
We've added these display configurations to our test matrix, so we'll be
sure not to break them in the future.
